• Background The SARS-CoV genome contains five major open reading frames (ORFs) that encode the replicase polyprotein (R), the spike (S), envelope (E), and membrane (M) glycoproteins; and the nucleocapsid protein (N). Other proteins not falling into these categories have been termed PUPs (putative uncharacterized proteins) for their unknown structural or functional features and dissimilarity to those known sequences. However, it has been found that some of the PUPs matched the entries in the NCBI database.PUP2 has a counterpart in Isolate Tor2, the ORF4. It matches 4 segments of different entries in GenBank: 138 amino acids with NADH dehydrogenase subunit2 of Laudakia stoliczkana, 137 amino acids with a hypothetical protein of Methanosarcina barkeri, 85 amino acids with myosin IXb of Homo sapiens, and 85 amino acids with MY9B HUMAN myosin IXb. All of these alignments are 28% identical.
